I know this may be a stupid question, but, they say that the dumbest question is one that is not asked...so here I go.

When playing in any key...how do you know what the next note is and why?   ?/?

Say if you are playing in the key of "C"...what would be the next note and why?   ?/?

What is the general progression for Gospel Music in general that would help me learn more than just playing the root note?   ?/?

What system can I use to help me learn a song in little or no time?   ?/?

The next note played depends on the song.

Some common movements in music are:

1-4-5
1-3-6-2-5-1
1-6-2-5-1
1-7-3-6-2-5-1
1-7-4-5-1

I would say learning scales, and the tones that each interval of the scales make would help you alot.

It depends on the progression what the next note will be.
Say if you are playing in the key of "C"...what would be the next note and why?
Again, it depends on the progression. For instance, Bflat is not in the key of "C" major, but if the progression lends itself to go to the flat 7, then the next note will be a Bflat.
What is the general progression for Gospel Music in general that would help me learn more than just playing the root note?
The general progression is 1-4-5-1. But there are many variatian and substitutions that one can use with this progression.
What system can I use to help me learn a song in little or no time? 
Learning your scales and modes. This only comes with practice. So make sure you practice.

A lot of traditional gospel songs are patterned around the same general progression.  Listen carefully, and you'll be able to guess what comes next each time.  For example, the 1-4-5 patter in the key of C would be C-F-G.  The first part of the song would have C as the bass note, another pater would have F and other would have G and it all will usually end back at C.
