I would suggest you get used to playing the bass pedals first.  Once you do that, you'll adapt your chords and technique and it will feel more natural.

Pedaling, pedaling, pedaling.

Get a beginner organ pedaling book and start practicing.  You need to get your feet accustomed to the pedal board.  Practice movement techniques (e.g., toe-heel) and memorize spacing between notes.

An easy way to practice space is to tap C and G back and forth.  Then, switch to C and F, then C and E and so forth.  It's not difficult to do at all, but very important because once you start working on left hand chords with runs in your right, you gotta make sure your feet are already set and doing their job down there.

What I found to be helpful in transitioning from piano to organ, and fun too, is to pick up a Blues Keyboard Instruction book and start practicing songs written in the style of Slow Blues.  Slow Blues typically involves solo runs (i.e., riffs and motifs)using the right hand, chords in the left hand, and a walking bass line which can be played by the bass player or by the organist using the foot pedals.  As the name implies, these songs are slow which means its fairly easy to master the pedaling technique and the 12-bar blues chord progressions are also pretty standard (e.g., I-IV-V, etc.) but you can get as complex as you want.  Good Luck

Thanks for the help...Organ seems a lot less percussive than piano...lots more sustain. Of course there are lots of runs and other things...pedal is important, too, and that's an area I am weak in. Was going to buy a cheap used organ w/pedalboard for my home, but, well....that has to be put off for a while...
