Is paying 400 dollars to repair the church hammond too expensive?  Like reconnecting drawbars, fixing the driver in the leslie and the tremolo switch and a couple tubes?

I paid $200 for a regular annual servicing and tremolo switch repair.

For what you are having done, it sounds like your price may be decent. If you are not sure about your quote, I suggest you get a second opinion from someone in your area who could look at your organ. There are not many people who service Hammonds, so you may have to go with the initial quote you were given.

Keep your intruments serviced annual. Churches don't take care of their instruments. Even after something breaks (keys, etc.), they use them until they can't be used anymore.

THAT IS SO TRUE!!  WHEN MY GRANDPARENTS MOVED INTO THEIR CHURCH IT HAD A C3 THAT JUST SAT THERE FOR YEARS.  WE CALLED THE SERVICEMAN AND HE CAME OUT AND SAID IT WAS IN PERFECT CONDITION.  HE PLAYED IT FO ABOUT 5 MINS.  OILED IT AND THEN CHARGED $100.  SO I KNOW REPAIRS CAN GT UP THERE.

Study the Vintage Hammond

Look up information on the Vintage Hammond and find out what your hammond consists of on the inside - as well as the leslie.  
If you research and study the construciton and specifications of  the Hammond Organ  in which you are using, you cannot get ripped off

When it comes to hiring people, like you're doing that's doing a specialized work, I don't worry about the price. The most important thing is that it's done correctly, so you don't end up paying more to have it re-fixed.

When I was an electrician, we charged $55/hour for work calls, even if all we did was 5 minutes of work. (changing a fuse/light bulb/switch) The things you have to think about are these: Is he using parts? How far is he driving to get to you? Does he own the company or is an employee? How large is the company? The company has to make enough money to pay everyone. So, unless you know all this information, you shouldn't really worry about the price.
